During my discussions with skeptics usually the topic quickly becomes focused away from things such as intelligent design, toward questions about morality and God's nature.
Here is a good set of articles illustrating that form of discussion, (althought seldom does the discussion reach this level of detail in practice). 

Copan demonstrates that theism succeeds in dealing with questions of the source of morality, whereas atheism fails. He clearly shows that while both may indeed know morals and behave morally, only theism can successfully explain the "ought" behind the fact of actual morality. There is a huge philosophical difference between simply the one who "is" moral (for whatever reason), and one who knows he "ought" to be moral!
